Even though there is a potential hole there, a cracker would have to have FTP access somewhere in the server, get a little lucky by figuring out your system, and know WebDNA. Also, in a shared environment, One doesn't have to have access to the other sites to cause mischief. There is an intrinsic level of trust by all parties while sharing a server... in other words, not for banks etc.. :-) About keeping the numbers of files down... why? I agree about globally used .inc code but why keep the numbers down in a root. My answer for the issue of mass data confusion is a hierarchical directory system.
